So I just installed Logic Pro X and when I converted my songs I noticed that Battery 3 is not recognized as a plug-in anymore. Any ideas how I can fix this issue?

I needed to update my Native Instruments software as there were several updates. After the updates everything works fine in Logic Pro X.
