Shut down issue

My legacy MacPro running 10.6.8 began having issues when I networked it with a late 2013 iMac running Mavericks. All sorts of permissions issues, etc., etc., started driving me crazy. To get things back to normal, I erased the startup disk, did a clean install of Snow Leopard and manually re-installed 6 years worth of applications. Things are working a whole lot better but the computer hangs on shutdown and I have to hard shut it down. I've run file system check, disk repair, permissions repair, reseet the pram and the SMC; no workie. Any ideas?
