You can ignore the message, but if it's annoying you take a look at this thread. It seems that ACLr8 will get rid of the mesage:

Before running it, ensure you have backup to restore from in case you encounter any unexpected conseqences.
I've used ACLr8 in Mavericks without issue.
You should stop wasting your time repairing permissions. It's pointless and produces false warnings.
Yet, when things go wrong, one of the first things we are told to do, is to repair permissions.
That's one of the many myths that circulate on this site. It used to be much worse.

It is a bit unnerving as not knowing if there is malicious code or inappropriate access to root/Library. As you are a level 10, and say don't worry. I will ignore it.
I have been troubleshooting a problem with a safari extension "Bettersource" opening up the wrong page and in response here on the forum, someone had suggested to repair permissions which I tried.
I had 4 permissions that would not repair including one for Safari which seemed to be fixed with an OSX reinstall. the 2 above did not fix with the OSX re-install
