So, I turned off the Badge App Icon for Skype and FaceBook without realizing what it was, and just turned it back on. However, I'm not getting the number notification on the app tile in the home screen when I get messages from Skype or anything on FaceBook. I restarted my phone and that didn't work either.
I also just updated the iOS last night. I am not sure if that has anything to do with it or not...

It sounds like you have re enabled badge app icons and they do not appear. I recommend closing both of those apps first:
iOS: Force an app to close

Double-click the Home button.
Swipe left or right until you have located the app you wish to close.
Swipe the app up to close it.
When you have done that and restart the phone and test the issue again:
