You can't control the levels in the Audio software (SoundtrackPro, Logic, Peak, Audition, etc)?

Obviously you can. But it's not a best practice. To maintain good signal to noise ratio, you should always seek to input as much original signal as possible, not boost it after the fact. It hurts the overall quality of the recorded sound.
If you can't adjust it in the setup, is it not coming in as a line input?
Whatever your mixer/source is sending is what you get. If you need to add gain, either do it in the external source or in the Audio software. The interface is just passing stuff through.
