If this is the only project that has problems, what's different about it? Particular effect? Number of effects? Number of tracks? or ?
Have you tried doing a partial bounce to reduce the amount of effects/tracks the system has to process on the fly?

Well, I went and trashed all prefs again and then restarted but I also cleaned up my desktop and moved my audio recordings to the Boot drive being it had a little more space.
It seemed to have fixed the problem although I did add a few new effects and it started getting choppy again...but when removing them it got better so I may be pushing it.
8 tracks a couple with only 3/4 FX the rest have maybe 5 or more so.... and are the typical, compression, gate, a filter or two, graphic eq, verb. and mostly the stock FX/Filters no 3rd party robust ones.
Bouncing? Do you mean flattening the audio and assigning those channels to one? That's my past exp with tape systems. Sorry for being a relative newbie in this day and age of digi.
BUT there was one other issue which is I am not hearing the same mix on the output files...it's that not off but it is slightly off. Once I get through this mix and output I'll see if what I did also fixed that issue.
That all said...I think I fixed it BUT if you have any ideas now on the output side of things let me know. I don't think that would be a fix by trashing prefs but...? I don't know just yet. Or should I start a new thread on that part?

However, my troubleshooting actions did "not" fix the output problem where it is not sounding the same on the final 2 track mixdown as in the actual mix session.
For example, the snare sounds the same throughout the mix in STP but the final output file the snare is fluctuating from a full sounding poppy snare to a very thin snappy one.
Any ideas on what can be causing that now?
I did open up the envelopes for each track and there are no keyframes making adjustments where those problems are noticeable "and" I am not working with a tracks/EFX that were combined/flattened/bounced. They are the original tracks with filters applied.

Not all effects are created equal in terms of processor load and the G5 is getting a bit long in the tooth.
If moving to a different drive helps, it may be that your scratch (second) drive is not up to snuff. How is it connected, what is it's rotational speed and what is the read/write speed?

I read up on it and see that it's needed to do that if sending to for example FCP but I assume that when you "export" a mix and choose as I do [export>master] it will flatten any FX...which my output does have fade ins, verb etc. that are contained in the mix session...it's just that some/other effects aren't exactly as I hear them or such as my snare eq example where in "spots" it sounds thin and tinny and goes back and forth between how it sounds in the actual mix in STP which is fatter/poppier.
Both drives are internal drives and spinning at the normal speed which is (I think) 7.8k RPMs. I run FCP w/HD video via AI/Pro Rez 422 with very little problems...mainly just falls out of sync sometimes but fixable.
Thinking audio isn't as demanding as video, the drives should be ok. i think it has to do more with STP?
I have another song to mix, starting from scratch i'll pay more attention in case I am doing something and see how it outputs.

I answered most of your questions except that yes, I closed all apps that were running and only had STP running.
Re: tracks/effects you asked, just 8 recorded at 48k-rather small. drive speeds are typical 7.8k rpms etc. effects i think were partly the cause however when i trashed prefs and moved the files to another drive it helped or fixed it but when i did add a few more effects it started getting choppy again so i suspect it's either software/prefs again or the system can't handle which is slightly odd being i have almost 5 gigs ram, enough drive space and a quad 2.5ghz ea. system. as mentioned it works with AI PR HQ HD video very well considering it's more demanding on processors etc.
Re: flattening again, it seems that happens when working between programs ie. sending to/from FCP. I looked at the flattening option and they are greyed out...I selected and deselected tracks etc. and it remained greyed out so i can only assume there's nothing to flatten.
in all i guess it was prefs, restarting, moving files....one or all seemed to have fixed the issue. (?).
but i am still not getting WYHIWYG...levels are fine and not distorted, on output i have some distortion in hi and low end and some of the verb seems to be a little off where it's there in the mix and in the BG but in the output it's more prominent.
