I have a large balance on my account from iTunes gift cards, can they pay for my extra storage from there?

Yes. The storage upgrade will be deducted from your iTunes store credit first, before anything is charged to your credit card.

All I can tell you is that it should. As stated in this article http://support.apple.com/kb/HT5879:
"Accepted payment methods for iCloud storage upgrades include credit cards, debit cards, and iTunes Store credit. If you don't have enough iTunes store credit to complete your upgrade, you'll be charged the remaining amount."
