I tried once to work with iBooks Author for a Persian text.
Of course Mac supports Farsi letters and a few fonts but that's it.
You can not find many fonts.
And it is really hard to format text in Farsi.
Can I install new Farsi fonts on Mac?
Is it possible to publish in Farsi?

Books in Farsi require epub3 format, so you have to use something else than iBA. Last I heard, the iBookstore was not accepting books in Farsi even in epub3, so you would need to use some other store. See

Support varies according to the app. MS Word has zero support. Mellel, Pages 5, TextEdit, Nisus Writer, OpenOffice have good support. Pages 4 and iBA are buggy.

I have this problem too but I haven't tried EPUB3 yet. You mean there is no way to publish Arabic or Persian books for iBooks Store?

Check the Apple Formatting Guidelines. Last I looked Arabic/Persian was not yet supported:
