Support varies according to the app. MS Word has zero support. Mellel, Pages 5, TextEdit, Nisus Writer, OpenOffice have good support. Pages 4 and iBA are buggy.

I have this problem too but I haven't tried EPUB3 yet. You mean there is no way to publish Arabic or Persian books for iBooks Store?

Check the Apple Formatting Guidelines. Last I looked Arabic/Persian was not yet supported:
