"this site is attempting to open a pop-up window"

We use iPad for training through an LMS. Every time a course launches we get a message "this site is attempting to open a pop-up window". It did not happen in our old LMS. Is there a way to bypass this pop up. Pop-up blocker is turned off. Any ideas?
