It sounds like you are getting duplicate emails on one of your 3 accounts set up for the Mail app. I would remove and re add the account with this bit from the following article:
http://support.apple.com/kb/ts3899
- Restart your iOS device.
- Delete the affected email account from your device.
- Tap Settings > Mail, Contacts, Calendars.
- Choose the affected email account, then tap Delete Account.
- Add your account again
