Software Update Problems

I did not update to mountain lion when it first came out because I had to pay for it. However, when there was a free software update in the app store, I downloaded it. But now my apps are not working. When I first updated it, my computer was not working. I had someone help me get it working again, but now I have the app problem. How do I fix this?
