I want to erase and reinstall Mac OS X without losing important files.

I have accidentally managed to get MacKeeper malware on my MacBook Pro (OS X Lion) and I want to erase and reinstall Mac OS X without losing important files. I have seen the steps provided by Apple Support but am not sure which startup disk (Step 4) to erase.

Please help!
