I have recently tried to put a symlink of a font file to ~/Library/Fonts and it did not work; the font appears neither in Font Book.app, nor in font dialogs. Is there any way to forward this request to Apple?

Send Apple feedback. They won't answer, but at least will know there is a problem or a suggestion for change. If enough people send feedback, it may get the problem/suggested change solved sooner.
I agree this really is terrible.
As a workaround, I used rsync to sync my fonts on my machines.
This will help when you add a new font.
However, if you remove a font you don't want, this is not a solution.
