I know nothing about the third-party program. I suggest you contact whoever wrote it and ask them what causes the difference.

I would first reindex spotlight:

That might have an impact on the OTHER category.
Also OmniDiskSweeper may not be picking up the BACKUPS (SNAPSHOTS) which are the following:

Also open the USERS category on OmniDiskSweeper and compare the individual files. It is too boaod a category by it self for an effective comparison.
