Hidden Files Showing and Login Items

I just installed almost all of my apps on a new Mac Pro.

However, for some reason, after installing a few applications, all of a sudden I'm seeing all of the hidden files in my Finder. For instance, my Home folder now shows files like .bash_history, .CFUserTextEncoding, .DS_Store and .Trash --

I looked through preferences and through the Discussion boards. Can anyone tell me how to stop this from happening?

Also, I'm not sure if this is related, but everytime open Safari and sometimes FontExplorer X, it asks for a login, which never happened before.

I appreciate any help. Thank you in advance.
