If you are worried about your apps not being stored in iTunes on your computer, I would suggest that you look into a feature called Automatic Downloads:
iTunes Store: How to enable Automatic Downloads

Tunes 10.3.3 and iOS 4.3.3 or later (iOS 5 or later for iPhone (CDMA Model)) enable you to automatically download purchases from the App Store, iBooks Store, or iTunes Store1 instantly to your other computers and devices.

I should have mentioned that you can download your apps directly to your computer using your past purchases list:

but my issue still not resolved..
as you can see this image i have already enable automatically sync when iPhone connected,,
and also you can see that there were 2 updated apps.. and those are already updated in my phone..
and for that updated apps i have to manually do this iPhone -> right click on your device 'iPhone'-> clicked on transfer purchases .as you can see in the pic.
i don't want to do this.. Bro..
