Sep 4, 2014 5:48 PM in response to Jeff Santosby Meg The Dog,Have you tried trashing your FCP and Compressor Preferences? This is a common first step when you get unexpected performance from Final Cut Studio components.
You can download Preference Manager from Digital Rebellion (free) and it will do it for you:
http://www.digitalrebellion.com/prefman/
Your preferences will be reset to default settings the nest time you launch the applications.

Sep 4, 2014 6:11 PM in response to Jeff Santosby David Harbsmeier,See if this works and report back: Export a self-contained movie from FCP (File-Export-QuickTime Movie do not use QuickTime Conversion). Use the resulting file in Compressor and see if you have the same issue.
