I am able to click the flag and choose "notify me..." for messages downloaded from gmail. The "notify me..." option is not present with Exchange emails. Anyone else seeing this? Am I missing something or is this a server policy?

I have the same exact problem. Gmail and Yahoo! work just fine. But exchange does not.
I'm having this problem as well. We use Google Apps for our business hosting and the only way to get push delivery on iOS built-in mail client is to use Exchange Activesync as using Gmail IMAP only allows manual or timed retrieval. Really annoying as thread notification was probably one of the features I was most looking forward to (sad, I know).
According to Apple support the "Notify Me" option does not support Exchange email accounts at this time. It might in the future.
Same problem, and very disappointing. The "maybe later" comment doesn't provide much hope. Waiting for "maybe later" stuff, like sorting of photo albums by name for years. Hopefully there will be enough business complaints to get Apple to move on this.
It sort of works if you setup the same account twice.
Using Gmail on my iPad and exchange on my iPhone I receive notifications on both, but can set them only on my iPad.
Not ideal and in fact doesn't solve the problem for me, but it suggests the engine is there and they just forgot to add the option to exchange accounts.
Only seems to work with iCloud accounts. My gmail account emails do not give this option.

Same issue. Works fine with Gmail set up through the GMail app, but not work email, which is on a GMail domain, but set up through Exchange.
Agree the engine is there.
Same thing with threading. If one selects "see related emails" one can see all emails in the thread including Sent emails. So clearly the engine is there to see all emails in a thread (both sent and received), but only received emails thread in the inbox.
I use an Exchange account for work and I never tried this before today but it seems to be working. Maybe it was a patch they included in a recent update.
I am currently running iOS 8.1.1 on an iPhone 5S.
Interesting... just updated to 8.1.1 and still no notify options with my Exchange email account. I get the "bell" when I create a new gmail message and click in the subject line and under the more option when swiping a conversation to the left.
I also upgraded to 8.1.1 on iPhone 6 and the option still does not exist for Exchange accounts.
