My books will not fully download and sync to my iPhone. They are present with the cloud icon but when I tap them they will not fully download and sync. I sometimes get a "can't connect to iTunes" pop up warning. Works fine on my iPad and Retina MBP.

It sounds like you are trying to download books but they will not successfully download to your phone, but they download without issue to your other devices. I would start by quitting all the running apps with this article:
Double-click the Home button.
Swipe left or right until you have located the app you wish to close.
Swipe the app up to close it.
When you have done that restart the device and test the downloads again:
iOS: Turning off and on (restarting) and resetting
