Update: Have pulled out the city street elevation maps and estimated my daily route climbs about 220 feet going and 220 feet coming back. One steep hill alone is a 200 foot climb. When I stop at EVERY low point and recalibrate my altimeter app, the Health App shows 19-26 Floors, which would mean 190 to 260 feet. But, if I only calibrate on leaving my house or don't calibrate at all, it shows 0, 3, 13, 5, and other random, meaningless floor counts.
So, I have now tried two App Store apps that track steps and climbs. They both use the iPhone7's instrumentation. One is free and one is pretty expensive for an app. They both show that the Apple Health app is meaningless. They both consistently show about 340 to 360 feet of climb over my full route out and back. The Health app still gives its random, meaningless floor counts. Its sole benefit is that it is always counting steps without being turned on and off for each walk. And, those step counts have been reasonably comparable to the other apps and to my car's odometer.
Like others who've responded I also tend to climb steps two at a time [I currently have an iPhone 7 Plus] and I am finding that does tend to make the phone underestimate by at least 50%, possibly more.
My iPhone 6 is not counting steps nor stairs. Is there some activation step I missed?
i just went went back into the health app, chose fitness then flights climbed and after about a minute the data showed up ther so not sure why the delay (didn't notice that on a 5s) but is working.
WIth regards to the question from DeAugie, no you don't need to set anything up for the m8 processor to capture, it does this by default and allows access in health app. The only time you need to setup anything in relation to the m8 coprocessor is when using other apps that want access then you need to grant or deny as applicable. You can check those apps at any time in settings, privacy motion activity to see what are accessing that chip data.

FInally started tracking today
I climb roughly 15 flights of stairs a day and on the 19th it tracked (1), 20th (2), 21st (1) and today i have climbed them 5 times and the app is reporting 0. IM glad im not the only one reporting the issue.
I must say, steps tracked, is spot on!
Just a quick update from my side, still not seeing flights climbed tracked correctly. Have done about 6 flights already and Health is showing 3. Just completed another one and was watching the phone while walking the flights and nothing registered. Not sure if there is some time out set on the gyro so it can calculate when to stop a flight etc for calculation but will raise a bug on this to see if there is something we are missing
Is it tracking yours correctly ? With mine some is not being tracked at all and therefore the number represented is inaccurate
MIne finally stopped saying no data but after waling at least 10 flights today it only shows 1
I opened a bug on this, hopefully just something we're doing wrong or a simple fix
Found something else interesting tonight regarding delays of data in flights climbed. It was still not reporting accurately by this evening so I went into the health app, selected flights climbed, then show all data, picked a certain time of day that showed a flight and saw something interesting. The delay I had mentioned and others too can be seen in this data. Again by following the steps above you see the date and time the step/flight was actually achieved and then the 'Date Added To Health'. In some case I see this was added almost immediately (say within a minute of the action) but in other cases (today was a good example) I had a flight of stairs walk at 11am yet it was added to health (according to the data) at 2:20pm.
Now this may or may not be an issue, maybe the M8 caches this data and offloads at a certain point but it has me wondering if that delay may be causing data to either disappear or inaccurately represent. Take a look yourselves using the steps above and see what yours say, would be interesting to correlate if others are also seeing data not register between these gaps or delays.
Again don't know at this time if this is working as it should (delay) but it does make me wonder why some data is written immediately whereas the same data at other times is delayed. Maybe this is something that needs calibrating in a later update or indeed could be related to some of the health app issues Apple is already working but at least wanted to share what I was seeing on mine in hopes it helps.
Also for completeness I also noticed this delay in Steps as well again some recorded instantly, some delayed

Happening to me too but still can't get any readings. I have the new iphone 6 since yesterday and it doesn't seem to record any activity at all, no steps or any other readings, not even if I add it manually (i.e. height).
The M8 is working as other apps are tracking the data. It's just the Health app. Any one else experiencing the same?

I get no flights after several days a lot of flights.
I also noticed there are gaps in my steps, where a dashed line exists. When I look at the step data there are several periods of several hours with no data collected. One of these gaps was when I was going on a hike. There was no cell service where I was hiking, but I didn't think it needed cell service to record this data.
Also, I work in a basement with no service and usually turn my phone in airplane mode with WiFi on to save on battery life, it appears to not record anything when I put it in airplane mode.
MIne appears to be working today. I work on the 8th floor and have walked the stairs twice today. After the first it said 8 and after the second time it said a total of 15.
