After backing up my old phone and restoring it to my new iPhone 6 I did not get any of my saved PDF files from the old phone to the new phone. Is there a way to move all of these files other then emailing each one to myself and reopening each one from mail to iBooks on the new phone?

in itunes for pc under file there is a "transfer purchases" option under "devices".
That got SOME of my pdf's backed up so they could be synced. But I still have half my pdf library that didn't backup or syncs to my new phone. I've had this problem at phone upgrades in the past.
The link in the other comment did not help my issue, which sounds like yours.
