My iPhone 6 has a lot of apps missing from the 'Include' and 'Do not include' lists of apps in the Notifications section of Settings. This means I cannot set notifications from those apps and they cannot appear in Notification Centre. Am I missing another set of settings to enable this?

Check in the individual App settings, you may need it to "request" location from your device, THEN it will appear in Notification Center. If would also be helpful to know which Apps are causing you problems.
The following apps are missing from Settings > Notifications:

Amazon
Argos
Camera+
Citymapper
Day one
Ebay
Evernote
Facebook Messenger
Instapaper
Netflix
Overcast
Shazam
Simplenote
Sonos
Swype
Vesper
VSCOcam
YouTube
None of these apps provide a 'notification' option in Settings. For instance:
Overcast: 'Background App Refresh' and 'Use Cellular Data'
Google: 'Background App Refresh'
Instapaper: 'Background App Refresh' and 'Use Cellular Data'
The 'Notifications' option on appears for apps which already appear in the Settings > Notifications lists ('Include' and 'Do Not Include')
You can try resetting your iPhone by simultaneously pressing and holding the Home and Sleep/Wake buttons until you see the Apple Logo. This can take up to 15 seconds so be patient and don't release the buttons until the logo appears. Try again to see if the problem persists.
I Have this problem also on my iPhone 6s with a number of apps but namely Amazon. I also have an iPhone 7 and it DOES display all my apps, including Amazon, in Notifications. So why are the apps only missing on the 6s?
I have the same problem with Day One and Hours.

Not all Apps have notifications. Check with the developers to be sure.
"Day One" and "Hours" both support notifications. But they don't show up in the settings - not even after deleting and reinstalling them.
I tried that even before deleting and installing the apps again. Problem still persists.

Better to day an incompatibility with iOS 8. The developers of Hours are submitting a fix for their app. They obviously cannot submit a fix for iOS 8 itself.
