This is becoming a bit of a known issue with not know fix from the User's side.
I have used iChat Feedback as this seems closer than the the generic feedback link.
I also raise the issue with the Host as what they call "New Technical Issue".
We know of another instance where the iMessages server will not accept a login from a Mac whilst doing so from iOS devices.
This comes with an actual error message that looks like this.
This can only be solved by contacting Apple Support and explaining that there is an Account error which they need to reset.
I have a feeling the "Not Registered" issue will turn out to be the same.

On my desktop everything works perfectly fine. Im thinking its a preference or kext or something like that that got moved or erased.

AS the Link Linc has Posted this issue (or something that had the same symptoms) used to be fixed as shown in that thread.
However more recent threads have shown that a whole gambit of "fixes" do not work.
In one thread one person Erased their drive and reinstalled the OS and then set up a new Mac User account and started Messages from that fresh install.
The only two things that wee not changed were the Apple ID itself and the computer's Serial Number (Which has been used since Messages 7.0.1 (or the OS X 10.8.2) Update).
The Serial Number is used to create the IDS:(AppleID)-Auth token in the Keychain.
As the Mac Version is the only one that uses the Serial Number of the device in this manner, plus the fact that the Apple ID often works on other iOS devices shows it is most likely to be something at the Server level that is flagging some Apple ID/device combinations incorrectly.
At present it does not appear to be anything that the end users can do from their computer.

I really have tried everything I can possibly think of over the last two months and especially over the last week or so. So finally I gave up four days ago and have just been using my desktop for messages.
Then last night, a message being sent to my properly functioning desktop suddenly shows as a notification on my laptop. Its like I saw an alien. I could not believe this stupid thing just started working. 100% by itself. The program wasn't even OPEN!. I wasn't even using the computer at that moment and I CERTAINLY wasn't using it for messages. So it worked, all by itself with zero input or repair from me. 100% working.
Then this morning... DEAD.... AGAIN. Same thing. None if this makes any sense. It CLEARLY has nothing to do with either my computer or my log in, or accounts or anything. I have no clue what the **** is going on with this messages thing. This is truly one of the more bizarre computer issues I have ever dealt with.

We might have a clue here.
Messages and for that matter FaceTime are supported by an app called IMAgent.
It is actually hidden away on the system side of things and runs in the background.
You can tell if it is running by opening Activity Monitor in Applications/Utilities.
In the List of Apps and other things that are running it will appear above the Finder. (Started Later)
It will have no icon.
If you highlight it you can then use the Quit option button top left (use the Force Quit option) to stop it running.
It will immediately restart and appear at the top of the list.
If this does not do it on its own try setting the FaceTime App to Off and in the Messages App Menu > Preferences > General section tick the line "When I Quit Set the Status To Off Line as this stops the IMAgent app doing it's "Listening" job for incoming calls of any sort.
Use The Activity Monitor to Quit IMAgent again and then restart the computer.
The IMAgent holds the details of every account you use in Messages and "listens" to the servers to see when there might be a fresh message (or call in the case of FaceTime).
If the app is not launched it will launch the app and show the Notification.This may not be the whole answer and it might need further digging.

I put FaceTime in off, put messages in quit/away mode, force quit IMAgent and it immediately restarted. I quit it a few times but it wouldn't stay quit. I restarted the computer and same exact thing. All recipients are in red and not registered with messages.
