Have you recently upgraded a mobile device to iOS 8 and enabled iCloud Drive for that device? Then you iCloud in the Cloud documents will have been moved to iCloud Drive, that you cannot access while still running MacOS X 10.9.5. iCloud Drive on a Mac is only available with the new Yosemite MacOS X 10.10, still a beta.

See these documents: Be aware, be careful, be prepared for iCloud Drive | TUAW: Apple news, reviews and how-tos since 2004

    and iCloud Drive FAQ

You best restore your iCloud in the Cloud documents from your backup - you need to restore the folder ~/Library/Mobile\ Documents from from your backup. This folder is located in your user library.

In MacOS X Mavericks your user library may still be hidden. To reveal it, simply select your Home folder (with the little House icon) in the Finder sidebar or the User folder. Then press ⌘J to show the "View" options.

In the View options panel enable "Show Library Folder". Now you will be always able to access the Library folder in your Home folder.

If that was not the problem, post back.
