If you have problems that need to be corrected by using one of the tools bundled into individual "Maintenance" programs, then use that specific function. If you don't know why you are running any of the individual functions, then don't.
For instance, if you have crapware slowing down you system, and you enable "Cache Cleaning" in some "repair" utility, it is likely the caches aren't the problem. Now, you have crapware slowing down the OS, and the OS is slowed down by trying to restore the caches it had built to speed itself up.
