Yesterday, I had a lengthy conversation with a senior technical support rep who also engaged the collaboration of a senior tech from iTunes support. I was patient and followed their advice to rule out corrupted files on my MacBook Pro. Nothing on my end resolved the accepting issue.
The next step was to focus on Apple's servers where the "adoption" of my apps to my Apple ID is stored. I was told it would be reset on the server and wait for the servers to refresh. Today, like others who have recently posted with their experience, my issue of accepting apps is resolved.
I like to thank Edwin's post on page 5 about the adoption angle, as I used that persistently during my hours on the phone with Apple support.
At the end of the day, I believe Apple does care and am thankful for that.

It was patently obvious to me, by this thread and others, that this was an issue on Apple's end, not ours. It was happening to folks who had done completely fresh, clean installs. And I knew it would eventually be fixed, by them, without us having to do anything. Sure enough, now with the App Store UI update, it's fixed for all of us.
Don't get me wrong, I am happy it's fixed. But I'm bothered by the fact that it happened in the first place, and that so many of us had to call Apple, spend hours troubleshooting it, and waste countless amount of time and energy with various suggestions and ideas that amounted to nothing. It bothers me that the senior tech wasn't as aware of this annoying issue as we were.
Glad it's fixed, though.

Aug 24, 2015 8:49 PM in response to MattAndersnby Ceekr,Guys - I too had the same issue, but after the now infamous "These apps have already been accepted." message, the App Store login window came up again - here, I just hit CANCEL, and the updates started downloading automatically.
I have successfully updated all my apps like this. Give it a try.

Sep 30, 2015 11:29 AM in response to MattAndersnby Delano Jennings,I have the 2015 Macbook and this is happening to me with iPhoto. It just started few days ago when the most recent update came out. I went thru they comments but dont see the fix.
Can anyone point me in right direction to resolve this issue?

Can't get iPhone and and app called DaisyDisk to update with the error "These apps have already been accepted" and because of that, I am not able to upgrade to El Captain. very frustrating.

Oct 3, 2015 3:35 PM in response to Karl Kaufmannby Karl Kaufmann,I did some more rooting, and for the iPhoto issue, found this thread, relating to updating iPhoto. The instructions in the main post didn't help, but what did was copying iPhoto 9.6.1 from another machine (running Yosemite), and copying this over the older version of iPhoto.
When I looked in Launchpad, it first indicated that this version was incompatible with El Capitan, but logging out, and back in, fixed it, and the app launched fine.

1. I have a notification in my App Store to update iPhoto
2. When I attempt to update the app I get the error above
Apple, I love you, but ****. This is unacceptable. We are not paying top dollar for a subpar product.

Oct 14, 2015 8:13 PM in response to SuperManMikailby Karl Kaufmann,If my solution above didn't help, and you don't need iPhoto, another way of dealing with this is to go into your Applications folder and delete iPhoto.
Others have done this, and it worked well. I don't use either iPhoto or Photos, so it didn't matter to me, besides the error in the App Store.

Oct 15, 2015 6:36 PM in response to SuperManMikailby athletejmv,Wow, what a simple fix lol. I just hit cancel when trying to update when prompted to login in with my Apple ID. The apps then just started downloading on their own. That fixed the problem for me. I've had this problem for over a month now and never thought the solution would be so simple :-/

Oct 20, 2015 9:46 AM in response to MattAndersnby barkaman,I was able to resolve the issue by creating a new, temporary administrator account, logging into it and signing into the App Store and downloading the offending apps through the Purchased tabs. It's about the same level of work as trashing the app and re-downloading, but might use a little less bandwidth.
