Yosemite on New Mac Pro with 4k monitor is very slow sometimes stuck
for example moving windows(holding mouse) it will stuck and lags
using mission control lags and no animation

You backed up first and made a clone of your system?
You used Recovery Mode and Disk Utility to repair the drive.
Use to be we HAD TO clear system cache and extension caches before doing any type of install or upgrade.
Maybe the report will show some possible explanation, incl. if the directory is healthy.
I have found out that the typing lag only happen on RETINA scale mode, when switch to the best for display, it become normal, but still the animation is a bit lag, but wont be too lag to type.
Does it matter what interface you use and what Thunderbolt port it is on?
nope, all the same, sometime I unplug and replug to the other port ,it gets better, but when I scale a window or sth, it returns the same.
I have exactly the same problem with my Macbook Pro. It doesn't present itself immediately after plugging in the display, but after a while. Killing the WindowServer doesn't help, I need to reboot the machine to make it go away.
I find extremely annoying that the problem doesn't go away when unplugging the monitor.
I have been experiencing similar issues - I thought perhaps the MBP wasn't up to the task of driving a 4K monitor - but sounds like it's something else.. some feedback here has given me some things to try.

MBP late 2013 with Asus PQ321 monitor
It worked flawlessly for a week, now impossible to use the monitor.
