Have you tried making a new sequence and doing some test transitions to see if the problem persists in the new sequence?
When FCP begins to act in unexpected ways, the usual first step is to trash the FCP preferences.

If trashing your preferences does not solve the problem, post back.

Oct 22, 2014 11:37 AM in response to dberry1950by Michael Grenadier,are you editing at 30 fps or 29.97 fps? There is a difference and mixing footage or editing one into a sequence with the other frame rate can cause problems.
And Meg, thanks for pointing to my user tips. Apple has decided to make them difficult to find (sigh).
