Search and Smart Folders not Working on Mail

After upgrading to Yosemite, my mail smart folders and search functions do not work at all. When I first upgraded, they worked for about 5 minutes then the functionality disappeared.

I have tried rebuilding the mail index and the search index but neither have worked. Due to my volume of emails this is making mail almost unusable. Has anyone else run into this problem?
