Every time I uncheck boxes for each app in notifications after I restart every setting defaults to including all apps in notification centre with every box checked. It automatically overwrites any of my custom settings. Very puzzling and annoying.

I have the same problem.
I found all the apps I had on the first launch of Yosemite.
For example, websites that I added after no longer appear
Here are the instructions I got from AppleCare from an Apple Engineer. I'm not sure if the fix was specifically for my machine or if it'll work for someone else. Follow at your own risk.
1. Open the Library folder in your Home folder.
2. In the Library folder, open the Application Support folder.
3. Locate the folder named NotificationCenter. Drag this folder to the desktop.
4. Next, open the Terminal application.
Copy and paste each line of these commands into the Terminal window, in order. Press return after each line:
cd `getconf DARWIN_USER_DIR`
rm -rf com.apple.notificationcenter
killall usernoted; killall NotificationCenter
5. Close the Terminal app.
6. Restart your computer.
The notification preference changes won't stick until you restart a 2nd time after this.

Once the Terminal commands have been run did you restart twice in succession then reset your Notification settings ?

Yes, it did work for me.
After the first restart in step 6 you should be able to set up your notifications and have them stick.
I just didn't want anyone to assume it doesn't work because the notifications do reset after that 1st restart.

I get to step three and then I can't locate the "NotificationCenter" folder. Would you happen to know what the deal is with that?
Make sure you're in the User Library (Hold down option while clicking on the Go menu in the Finder and select Library).
Otherwise if it isn't there, just skip that step.
Well, I'm fairly certain I followed the instructions as closely as I can, but I think I must have done something wrong anyway, because after two restarts it's still giving me this same issue.
Hi Dan - I tried your script from AppleCare and it worked a treat! Many thanks to you for taking the time and effort to call AppleCare and share the fix. I can recommend to any viewers on the thread this solves the issue. I have a mid 2013 MBA 11inch and the fix works on that.
