Q: iTunes 12 not synchronizing eBooks

Prior to upgrading iTunes, v11.x would synchronize *all* of my eBooks with no issue. After upgrading to iTunes 12, maybe 100 or so get uploaded to my iOS devices while the rest are DELETED!!!!

WHY???!          WHY????!!!!

All iOS devices are on iOS version 8.0.2 and use the same Apple ID as my MBP and iTunes.

Previously, if I wanted a book (epub/pdf) added to iBooks on my iPad, I would just add it to my Mac's iBooks app and then synchronize via iTunes.

My MacBookPro is on MacOS 10.9.5... I don't trust Yosemite just yet...

I have always found this process cumbersome and tedious.

The Mac iBooks app is severely neglected.

Why can't I synchronize my books directly from the iBooks app????!

Why is this crappy "upgraded" software not synchronizing all my eBooks as the previous version did????????????????????????!!!!!!!!!!!!!!!!!!!!!

MacBook Pro (15-inch Late 2011), OS X Mavericks (10.9.5)

Apple makes great hardware.... But their software seems to always be neglected...

iTunes seems to fail in the sync process after uploading about 100 of my 3600+ eBooks to my iPad. I'm really hating Apple right now.

I have confirmed that both my iOS devices and iBooks app have the options to synchronize all books / collections / notes across devices enabled...

I depend on my iPad to read my books everyday. Why is this becoming such a pain in my ***?

My burning question remains: why are they not getting sync'd???

I have exactly the same issue. itunes sync's only a handful of the +4000 books I have in my iBooks at a time, I've just spent a whole day hitting the sync button on my Mac to have books transferred to my iPad and I'm still far from finished. The problem is that I can't select to sync all books. Every time I tick the "All books" in the sync books screen in itunes the system automatically uptick that box and tick the "selected books"
