I have not really used the ibook collection feature before
but I have set up some collections from iBooks on my iMac. then tried to sync the books to my iphone 6 with the latest 8.0.2 ios.
The books have been synced over but not the collection relationships though.
Anyone else have this problem?

I have the same problem with iPhone and iPad.
Collections don't sync as stated by apple in this article: iBooks: Tips for managing your iBooks library and storage on iOS devices - Apple Support
You have your books downloaded into the iBooks app on both your iPad and iPhone, your have the 'sync collections' setting 'on' in Settings > iBooks on both devices, and you are using the same account on both ?
