Just got of the chat box with an Apple tech. He had me plug in a USB mouse, go to the bluetooth prefs and remove the magic mouse. After the mouse was removed from the connected list, if showed up on the "Pair" list. I just paired it and it seems to working fine now. Another option is to rest the SMC if the problem persists. Intel-based Macs: Resetting the System Management Controller (SMC)
That's what I will do if my mouse issues return. I'll update this post if I have to go that rout. Hope that help you or anyone else having the same problem.
My issues stated yesterday when I changed our the batteries in my magic mouse. I have an iMac.

I have tried disconnecting the mouse and re-pairing in the bluetooth setting menu but that doesn't work, the device doesn't show up to pair again. Rebooting doesn't work either. My only work around it to disconnect the mouse in BT menu, turn mouse off, hold down the click while you turn the mouse on, hold the click for about 5 seconds. Light on bottom of mouse will start to flash. Then the mouse shows up to pair again in the BT menu.
I have to do this every day, very annoying.

Nov 14, 2014 2:35 PM in response to HedgePigletby shaneguymon,I tried disconnecting the mouse and deleting the mouse from the bluetooth device list and repairing it fresh. I also reset the PRAM because another friend of mine recommended that I do that. None of these possible solutions has fixed the problem.
This is REALLY annoying and makes it VERY difficult for me to do my job, which requires a lot of use with a mouse as I design User Interfaces.
