first, reset launchpad with this:
- Go to the Finder.
- Hold down the Option key and click on the the Go menu.
- Select Library.
- Look for the Application Support folder. Open it.
- Look for the Dock folder. Open it.
- Locate files ending in ".db". Drag them into the Trash.
- Go to the menu and select Restart...
- Click on the Restart button.
then after restart, i take any app on that empty folder, then I move out that. and gotcha..Its works for me

If Eagerians idea doesn't work. You could try this.
Open Terminal.
Macintosh HD > Applications > Utilities > Terminal
Copy and paste in the following Commands in Terminal and hit return at the end of each line.
defaults write com.apple.dock ResetLaunchPad -bool true
killall Dock

I decided not to delete the 'persistent' empty folders, just re-used.
I put my applications in them and I have renamed my way.
The 'persistent' folders keeps their new names, and the other folders that were emptied just disappeared (as expected) and never appeared again (till now).
(Sorry for my English)

Apr 10, 2015 11:24 AM in response to arrobadorby prestonfromwhite castle,★HelpfulSo I just tried something my own way and its worked since I've done it 2 months ago. All you have to do is click and hold 1 random app, then drop it into that annoying empty folder that won't go away. After this is done, click elsewhere on the screen so that your apps aren't wobbling anymore. Last step is to re-click on that random app in that annoying folder and once the app becomes wobbly again then drag it out of the annoying folder and it will go away. Don't know why this happened in the first place but for now this seems to be working.

- Take a random app
- Make it wobble (as if deleting it)
- Drag and drop into folder you're trying to delete
- Then click into folder you just dropped the app into
- Remove the app from the folder
- Folder will automatically delete
