I have updated to Yosemite when it came out. I have noticed little dots at the bottom of some apps on my dock, and can't figure out how to get rid of them. I thought that is the way mac was letting us know that something is new, but I looked in the help menu and read the What's New but he dots are still there. I know that someone can help me... So please.

They mean that the application in question is running, and can't be removed except by quitting that application.

If you still want them removed, you can do it by clicking the apple >> system preferences >> dock >> uncheck "show indicators for open applications".
But since you know what they are now, you may want to keep them on. I personally like them so I can see what is actually running.
menu/Force Quit and select the program.

If the dots indicates that those programs are running, how can i close them??? because a window appeared stating that to force quit dotted applications as it ran short off the memory!!!!
