Q: Root user and permissions
I've created a new user account - A and want to move the files over from the old account - B so I had the idea to enable root and then copy the files and folders between the two users. When I've logged in as the new user A it's carried over the permissions as system with denied access signs on some folders in Finder
How do I reset the permissions in terminal using chmod?

You need to change an owner of the files - permissions can stay the same:
sudo chown -Rv username directory
here is an example where i used your forum nickname as your username:
sudo chown -Rv sdee11 /Users/sdee11
Above command will run through your entire home folder and if there will be any file that you are not an owner it will correct it.
