Disabling/enabling back the account didn't work for me. The following worked like a charm:


1. Quit Mail


2. Using an app that allows you to make invisible files visible, go to ~/Library/Mail/V[x]/, where [x] is a number that depends on your version of Mac OS (e.g. V4 under macOS Sierra — but the trick worked under previous versions of the system as well).


3. You will see different subfolders, each corresponding to one email account created in Mail.


4. Open the folder (it contains all mailboxes of the related account) that corresponds to the account for which you want to sort the mailboxes and look for a file named .mboxCache.plist.


5. Make it visible (which could also be done by deleting the period "." at the beginning of the name, and/or delete that file. Alternatively, move it outside its location in case you would want to put it back there.


6. Lauch Mail again.
