While I was beginning with creating an eBook with iBookAuthor, I didn't know that the target group iPhone user is missed.
I want to create and publish an eBook, which is intended for iPad, Mac and iPhone users.
Does somebody know, which software would be the best?

You need to create .epub format. The Apple app for that is Pages, but there are lots of others.
If I do that, I don't know how it will be displayed on the devices.
Do you suggest to use InDesign in order to create a reflowable eBook ?

I think it would be the best to create one time a reflowable eBook and do not concern about the layouts for each device?!
I don't think it matters what app you use, .epub can either be the normal reflowable type or the "fixed layout" type. For info about the latter, search google for "fixed layout epub". In the end the only way to find out whether it looks the way you want on different sized devices is to test it.

I 've tested it, the program doesn't accept ePub files.
Any ideas?

Of course iTunes Producer is supposed to accept .epub files. If yours are not working, I suggest you try to contact Apple via the means indicated at the bottom of the FAQ
