Any idea why after upgrading to Yosemite and Mail 8.1 none of my older emails saved in mailboxes on my Mac are not in their mailboxes?

After upgrading to Yosemite when I opened Mail 8.1 none of my emails that are older than 2014 are not in their assigned mail boxes that are saved on my Mac. They show up in "all mail" but not in the mailboxes that I put them in over the years. Any idea why and how I can get them back without going through all the emails that are on "all mail"?

MacBook Pro, OS X Yosemite (10.10.1)

I had he same thing happen when I updated my wife's iMac from 10.6.8 to Yosemite. All the emails were there but not in their mail boxes. Fortunately, I had cloned her hard drive. I reinstalled 10.6.8. As it turns out, most of those mail boxes held stuff she no longer needed. As a precaution, she exported the important mail boxes to an external HD so she could reimport them if need be when I tried second install of Yosemite. I reinstalled Yosemite (10.10.1) and this time everything went smoothly- All of the mailboxes with their messages were there this time! So the moral of the story is back everything up first before upgrading. And, as so often happens, exporting the important mailboxes was unnecessary in the end- but we had them if we needed them.
