In this situation, it sounds like you do have an email address that is an existing Apple ID, but it may not have been used for the iTunes or App Stores yet. If this is the case, please follow the instructions in the attached article located in the Use your Apple ID with the iTunes Store section.
Using an existing Apple ID with the iTunes Store, Mac App Store, and iBooks Store - Apple Support
If this is not the issue, please let me know more information about your situation.
