I am using an iPAD Air and the onscreen Greek keyboard. I have not figured out how to type smooth and rough breathing marks when typing in Greek language.

It's not possible with the keyboard provided by Apple, it only covers modern Greek. You need to download another one for polytonic Greek. Try the Keyman app.
