Had the same problem and found a solution ... silly as it may sound on iPhone :
App Store had 4 updates but only "Open" option.
Noticed for a very brief moment the apps changed from "Update" to "Open".
Workaround / fix :
- Hover your finger above the "Open" button (originally "Update")
- Restart App Store (use other hand)
- Click "Update" (still other hand)
- Press with the "hover finger" as fast as you can on the screen.
Updated the "hover" app on the first time. Second time around all other apps stayed on "Update", updated all and notification disappeared.

May 30, 2015 8:28 AM in response to jameshotyby Alan1250,I just had this on my new iPad Mini 3 (iOS 8.3). It showed one update pending, but nothing there to update. It showed three I could "Open". I tried several of the suggestions here, restarted and all that. Nothing helped.
After some experimenting, what fixed it was simply this:
1. Notice the top item(s) in the list to "Open" on the App Store update page.
2. Go to the main screen containing that application and hold down on that icon until they all start to wiggle.
3. Click the "X" in the corner of the icon to uninstall that application.
4. Return to the App Store, search and locate that application.
5. Reinstall it.
I only had one pending "Update" that was stuck, and I did this for the top application. That fixed the problem. You may have to do this for as many as you have stuck. Hope this helps someone else.

CPC's suggestion below from Mar 27, 2015 4:42 AM seemed to do the trick, but you have to be pretty quick...a few tries and it worked. Unfortunately it shouldn't be happening in the first place. Just watch how many updates you have...if numerous and you may want to do a few at a time.

Mar 22, 2016 8:38 AM in response to jameshotyby jdrelyea1,I updated my iphone 5c to ios 9.3 yesterday and after the update I had the same issue with the app store notifications showing 4 updates available, so when I checked there were no updates. I tried everything I have read on Apple support and in the forums, nothing worked, so I deleted the apps off of the iphone one at a time and redownloaded from icloud and cleared the notifications. It worked.

Turns out my iPad was set to automatically download apps which i had also downloaded on another device(my iPhone). I went through the iPaid and deleted the apps which showed up 1st in the update list (even tho they just provided the "open" option). Then I turned off the setting which had the iPad automatically download apps that I also downloaded to my iPhone. App store now shows 0 updates.

Here is what worked for me-
Go to Settings.
Click on Notifications.
Click on App Store Banners.
Make sure "Badge App Icon" is turned off.
