To manually save a conversation in iMessage you press Command + Shift + W. Well I did that to manually SAVE a conversation and now it has DISAPPEARED. I'm freaking out because I need this conversation! I need EVERYTHING from this conversation and now I can't find it. How do I find it?

How to retrieve archive messages on Macbook:
1) Go to your finder
2) Search for "archive" in finder
There should be a folder called "archive"
See if it's in that folder
Ya I don't know what happened I clicked on Mac somewhere down the line and was just as surprised as you were that it wound up in the iPhone forum but it looks like a moderator fixed it.

This conversation stretched back for MONTHS. From April to December. It had images and audio attached to it, when I go through archives I can only retrieves bits and pieces of the conversation and not the entire thing. I'm really mad, but I think I'm more sad. I feel like it just deleted!

There is no Save function.
The keystrokes you used would Close the conversation as you described.
If it is an iMessages conversation then texting (iMessaging) the person again will bring back the "history"
