I am upgrading from the iPhone 5 to the iPhone 6. The AT&T salesman told me to use the AT&T Mobile Transfer app to move everything to my new phone. But, I have backed up the old phone using iTunes. So, why not just use iTunes Restore to setup the new phone?

Don't. There is no good reason to use that piece of garbage.
You're better off to just back up the old one using iTunes, then restore it to the new one. Far fewer problems involved that way.
No reason. Its just an option they give you should you want to use it. Though its not particularly good.
Restoring from an iTunes backup should accomplish the same thing with less potential issues.
The salesman made a point of saying that the AT&T app would move Contacts and Photos. Is there something special about restoring them vs everything else??
I have never seen having a carrier or their app move data from one iPhone to another result in anything but grief.
Can they move them? Yes. Then, invariably, the first time a user sits down and plugs the phone into iTunes, they end up here trying to figure out how to recover all the stuff that just got wiped out because iTunes saw it as a new phone and they pushed the button to restore it. Or they pushed the button to set it up as a new phone... the only options available.
