http://support.apple.com/en-us/HT202325If you use OS X Mail to check your iCloud email, the contents of the Junk folder in OS X Mail may not match the contents of the Junk folder in iCloud Mail.
By default, OS X Mail stores junk mail on your computer. iCloud Mail (icloud.com/mail) stores all messages on an IMAP server. To keep the contents of both folders the same between iCloud Mail and OS X Mail, follow these steps:
- Open the Mail app on your Mac.
- Choose Mail > Preferences.
- Click Junk Mail, then select “Enable junk mail filtering” and “Move it to the Junk mailbox”:
- Click Accounts.
- Select your iCloud email account on the left.
- Click Mailbox Behaviors, then select “Store junk messages on the server”:
With these settings, all messages marked as junk are stored on the iCloud server, and you can see them in the Junk folders of both OS X Mail and iCloud Mail. As a result, when you delete a message from either folder, the message is deleted permanently.Junk mail on the iCloud server counts toward your iCloud storage limit, so you might want to delete junk messages as soon as you're sure they're junk. Messages in the Junk folder are deleted automatically when they are more than 30 days old.

Jan 15, 2015 9:22 AM in response to judysingsby Margaret Bauer,Hi Judy, Thanks for your reply and the information. I am not talking about iCloud; I don't have an iCloud email account. I use OS X Mail to read my non-cloud regular email account. Since upgrading to Yosemite, the junk filter marks messages as junk but keeps them in the Inbox. Very annoying. I have checked and -rechecked the settings in Preferences. I tried resetting the junk filter but that did not help. I tried deleted and re-adding my email account; that also did not help. Any other thoughts you have would be appreciated.

Jan 18, 2015 4:30 AM in response to Margaret Bauerby Maggie and Ian,We have exactly the same problem with the junk mail filter in Yosemite and have followed the instructions above precisely.
This has had no effect at all - the new version of mail just doesn't appear to be learning or storing junk preferences as it should.
Will an update be available soon?
