From where are you getting these numbers? What do you find when you select the disk drive's Desktop icon then press COMMAND-I to open the Get Info window; what is shown for Capacity, Available, and Used in the top panel?
In the first case what is reported is just what is in the Applications folder. The second instance shows the status of the entire HDD. The last is from the Apple Menu and it is wrong due to an indexing error. To fix it you need to open Spotlight Preferences and click on the Privacy tab. Drag the Desktop icon for the HDD into the privacy box. Wait 30 seconds then remove it. This will force OS X to re-index the hard drive, and that should fix the mis-reading. Note that it could take some time to re-index your drive.
