disk utility fails to repair permissions

Did a fresh install of 10.10.2 from a connected boot disk (Chronosync). Everything looked fine so I ran Repair Permissions 3 times and kept getting the same errors. So I then rebooted into recovery mode and ran disk permissions from there with the same results after 3 attempts. I have also reset my keychain in that while in Recovery mode Safari kept asking for a keychain password, the reset corrected that issue. Before I create a new boot disk I would like to make sure there are no errors obviously.

Permissions filing repair, well it will not let me copy the list:

It starts with Warning: SUID file “System/Library/CoreServices/RemoteManagement/ARDAgent.app/Contents/MacOS/ARDAg ent” has been modified and will not be repaired.

And ends with Repaired “private/var/yp/binding”

I keep getting the very smallest every time....

So where do I go from here?
