You can ignore it. Disk Utility hasn't been updated to recognize some changes that were made some time back. Please see:

Basically you don't have a problem and need do nothing.

I understand it is not a problem, but I'd like to have a clean log after repairing disk permissions. Is it possible?

It is what it is, I'm afraid. Some changes were made to some system files which Disk Utility has never been updated to recognize, hence the 'errors' I wish they'd fix it because it scares a lot of people, quite unnecessarily. As long as it says 'Permissions repaired' at the end of the log it's all OK.

Thank you. I'm glad to see that the warning is nothing to be concerned about. I just received the same warning after running repair disk permissions. "Permissions repair complete" so everything must be fine. Thanks again!
