Welcome to the Apple Support Communities!
I understand that you have an Apple ID that is shared among several people that is used for several services such as iCloud, iTunes & App Store, FaceTime, and iMessage. If you would only like to use this Apple ID for iTunes & App Store purchases, you can sign out of the account on all devices for all other services. The attached article explains the different services that can be used with an Apple ID and will hopefully give you an idea of what services need to be signed out on the multiple devices that use this Apple ID.
Where can I use my Apple ID? - Apple Support
You mentioned Find My iPhone specifically; this feature will be removed once Find My iPhone is disabled in the iCloud settings for each device.

Feb 27, 2015 2:21 AM in response to joe_7399by DavidWe7,Hey Joe,
Thanks for the reply, but that's not really what I'm after.
Rather than having people sign out of the applications they don't need, I would like to prevent them from using iCloud in the first place. The thing is that in our company we use one specific iCloud account for all of the departments to purchase iTunes or App Store content.
Employees purchase something and then report back to the financial department (who own the account) to detail their purchase so we know what department to bill the purchase to when the bill arrives.
But that's all they're supposed to do with that account. Yet they keep logging in to Messages, Facetime, etc even though that account is not meant to be used for that. My question is if we can disable certain features of that account so they can only use it for what it is meant to be used?
Is that an option and if so is it something I have to take up with Apple Inc themselves or is it not an option at all?
