Books vanished from my account

I did a clean install from a Mavericks machine to Yosemite. (I have full backups in both Time Machine and Chronosync)

iTunes became a mess, but particularly iBooks - items that were in iTunes/iBooks are no longer there. Some are - others are not - and I'm not even where I can look in the backup drives to find the missing items. I checked iCloud backups and - no Books anywhere. A couple of the books are on my iPadAir2/&/or iPhone6 - how do I at least get them off of there and back into iBooks?

Hope this makes sense - any ideas?

iMac, OS X Mavericks (10.9.5), 3.4GHz i7 27" 3TB Fusion 32MB

I think I may have at least found the path to the files on the external drives - from there drag/copy works.

User~/Library/Containers/com.apple.BKAgentService/Data/Documents/iBooks/Books

I have a similar problem.

I installed Yosemite and while all my books were organized in Mavericks, now in Yosemite all the ibooks collections appear, but are empty. None of the books are in these collections...

=/

You can re-download your books by going to the iTunes Store>Books, click on Purchased on the right-hand side under Quick Links, click on Not in My Library, and then click on the cloud to re-download them.

OK what about the "books" that were not purchased through the iTunes stores?

I had PDFS in my iBooks collections also. Some scanned documents I wrote myself.

What happened to those? Not backed up?

Also why doesn't the PDFs add when I drop them into the ibooks collections window in mac OS X??
